Ghee works. Or if you don't mind coconut flavor, coconut oil will work sometimes too.

As far as flour, depending on how you're using it, almond flour may not be the best, or it can work perfectly. Different flours have different properties with cooking and stuff.

I want to make some dishes and its calling for salted butter and all purpose flour. I think I can use almond flour instead, but not sure what to use for salted butter....please help!

What are you making?  This (maybe wrongly) sounds a lot like some sort of baked good...which is not allowed...

I've just forgone thickening things with roux for the Whole30 instead of trying to come up with a compliant concoction that will likely only do a passable job. For my beef stew, I just pulled out a few potatoes and mashed them to make the liquid thicker. Or serve whatever runny thing on top of mashed potatoes! I never ate many potatoes before but they have a lot of uses...
