I’m currently on Day 19 of my first vegan Whole30. I’m getting to that point where I’m a little bored of my meals now, so thought I would make some soup. 

I’m a little unclear whether brown rice flour or millet flour is ok to use as a thickener, since they are pseudo-cereals?

Nope, sorry these are grains and grains in any form are out for the Whole30.

This includes (but is not limited to) wheat, rye, barley, oats, corn, rice, millet, bulgur, sorghum, sprouted grains, and all gluten-free pseudo-cereals like quinoa, amaranth, and buckwheat. This also includes all the ways we add wheat, corn, and rice into our foods in the form of bran, germ, starch, and so on.

If you're modifying the Whole30 for vegan use, then yes, you can use those items.  If doing a strict Whole30 the way that it's originally written (omnivore) then they would be out for the duration.
